Some Muslims feel insecure about the strength of Islam’s evidence for itself and its moral superiority because there exist way too many ‘intelligent’ and ‘good’ people who reject it.

People do what their "tribe" finds acceptable, lest they need to fend for themselves. The quran confirms this, saying that most people just believe what their forefathers did. Also, why zakat can be used to support new Muslims, as they have given up the protection and financial safety of their tribe of origin.
Another point is that most intelligent people simply don't spend their mental faculties on these issues. Someone can be a genius-level chemist, but when it comes to discussion about God, their repertoire is very immature.
